So I used the index feature for the first time and now I get all these unknown files and meta files that show up in my library. How can I keep them from showing up? I assume they have to stay in the folders the app put them in for organizational purposes.

Can you let us know the steps to reproduce this issue?
As you mentioned, .panels are internal folders (hidden) and they should not appear in your app.
